say you have three pci-e x16 slots on your board but the graphics card in the First slot overhangs on the Second slot, can it be missed out and just pop a second card in the Third slot?

Sure as long as you connect them with crossfirex bridge it won't be a problem.

I had mine running at first lane x16 and third lane x8, worked fine.
