Ok really stupid but had 2x6950s for awhile now and everytime I open CCC the tick in the crossfire box has vanished again. Seems to never save after restarts am I being thick?
 
What Max said, it should not do that. The crossfire config should be detected automatically everytime your pc is booted up.

As above though, try uninstalling all CCC and ATi software and then reinstalling the latest drivers.
