i just let mine power down, saves a bit of electricity and they only power down when you're not using them anyway
 
I've also noticed that issue on Vista, on my PC. It's far too agressive in turning off HDDs, which is all well and good for a notebook, but it's annoying for a PC when you're going through files and it keeps stopping and starting.
 
I had the same problem. Just set my power saving option to performance. As the drives were constantly spinning up and down - at an unhealthy level.
 
This sort of happened to me when I installed Vista x64 recently. My 5 externals were all over the place and I just couldn't figure out why, so I returned to x32 and things were back to normal. Maybe SP1 may fix my odd issue.
