You need to be careful that the cooler doesn't:

1) Overlap the PCI-E socket

2) Overlap the memory slots

Lots of low profile coolers will do this depending on the motherboard. I have an Asrock Z77e-itx and its a nightmare finding coolers that don't obstruct the PCI-E slot. I've just settled on the stock cooler and done a minor OC on my 2500k.

Best to research your motherboard make and see what peoples experiences have been with regards to low profile coolers other than the stock one.
 
Noctua NH-L9i fits perfectly within the CPU safe area so won't interfere with RAM or GPU and will do a fine job if you're not overclocking. Plenty of space above it so you won't interfere with the PSU.

Shame you're using a 3.5" drive otherwise I'd suggest using a Corsair H60 mounted horizontally, then you can run your i7 almost passive (my i5 2500 has the fan set to something stupid like 900rpm and never breaks 50 degrees at full load).
