I am having a clearout of left over files from old programs I've uninstalled many months ago and noticed a folder called 'Downloaded Installations' on the 'C' drive. Is it safe to delete the files inside here? If the programs are installed and working okay, will deleting them have any affect on them in any way.

You might have problems when you come to uninstall an application in the future if it depends on setup files stored there. I know this is the case for MSI and some Installshield packages.

Another thing with MSI installation packages, OODefrag would pop up with a 'unable to find installation files' message on run after removing its installer. Though the application still functioned normally it was a slight annoyance.

That is the only case I've seen where removing installation files affected the application so you should be alright but I would copy them to another folder and test the applications first to be on the safe side.

if these are just the install files, then you can delete them.

its no different then clicking the run button instead of save, on the download page.

i always delete the old install files, with no problems.
after all, these are just the "delivery" file.
you double click on these and then the program installs, so deleting them is fine
