Soon I am going to be taking my watercooling apart on my Prodigy build as I will be using the parts in my next project.

My loop is about half a litre of Mayhems clear X1 with Mayhems Red dye added. Is it ok to just drain the loop, then keep flushing it with some cheap car battery water?

My next build won't be starting until around the 17th of July, so wasn't sure if there is a right or wrong way of storing them for around 3 weeks to make sure I don't get a build up of any growth etc.

yeh it will be fine. If you really want to stop any corrosion while its empty put the rad in a oven on 40c/45c for about 20 min to evaporate all the water out of it. You can only do this with an electric oven though, once it cooled down naturally once complete cap it off and store it away.

Hairdryer on low setting so it just warms the rad up.
