Better audio chipset (iirc)
Two PCI-E graphics cards (don't think SLI/Crossfire compat tho)

Don't forget that the DS3 is using the ICH8 controller whilst the DS4 is using the ICH8R.

With the ICH8R you've got the Intel SATA controller supporting RAID configurations of 0,1, 5 & 10
With ICH8 you've got no RAID support via the Intel SATA controllers - you get RAID from the add-in SATA controller.

Not a major issue I know, but a difference never the less.
 
The DS4's firewire interface is also based on the Texas Instruments chipset which, if you run a DAW, is a must have usually... Many of the more esoteric firewire soundcards, ie RME, only work properly with the TI chipset
