Dual-CPU help / advice anyone? Wierd problem

So at work I've a quite tasty dual-Xeon workstation, which has for the last 3 years handled everything we've thrown at it pretty much flawlessly, only limitations have been users setting software to CPU instead of GPU, things like that.

A new version of a software package called Avizo, however, takes upwards of 5 minutes to open, despite loading from a 500GB SSD. No other software seems to show this behaviour.

The same software does the same thing on an almost identical workstation, but works fine with a few seconds load time on a single CPU system.

The fault would appear to be related to the 2 CPU's, but has anyone ever seen anything like this before, or found any fixes for it?

I'm tempted to take one of the CPU's out to see if it'll solve the issue, but I don't have any decent thermal paste here at the moment so a bit hesitant to try it.

I've tried disabling HyperThreading, but that didn't do anything, neither did turning off prefetch and superfetch.
 
Rather than removing one CPU, can you change the affinity of the application to a single CPU core? If that works try setting it to all of the cores on a single CPU.

I had tried it, but when closing the application it didn't seem to 'remember' the setting.

I've just looked up how to change the shortcut to run on a single core, I'll give that a try now.
