E5300 idle realtemp readings 25C and 45C

This is with the stock cooler.

When I fire up Orthos for 5 mins the temps equalise about 49C 49C.

Why is one core reading so hot on idle? Is it a problem with the core itself or the reading? PC seems to run fine.
 
Sometimes the sensors get "stuck" and wont go below a certain level. Intel dont care because as long as the sensor is accurate at the temperature required to trip the cpu into thermal throttle, or even hotter at the shutdown temp (about 120C for shutdown) then its good enough to protect the cpu.

Officially intel dont support using the sensors as accurate core temperature measuring devices, even intel TAT is an unofficial engineers tool.

As your sensor seems to work at load temps I really wouldnt worry too much, perhaps a little annoying, but you can use the low temperature as the core average during idle, and the other core is still protected from overheating if your cooler ever fails.
 
It could be the termal paste which isn't put on evenly but... unlikely it is the cause. You shouldn't be worry anyway as the load temperature is what you should be concerned about.
