Its a known problem with the SLI boards and the 680i chipset everyone i know on most forums that has one has complained the sound doesnt work, or the sound screws up,

My 680i chipset i had to pull the HD audio card out as it was shocking, i put my old Audigy 2 in there and even that sometimes when gaming in SLI will just bomb out on me, and i get a super high pitched squealing into the headset then no sound in or out after that.

Yeah but the previous bios sorted the sli #snap.crackle.pop# issue.
It happened regardless of whether you used onboard or pci soundcard or headphones as you said. Now seems to have been fixed or at least no one is complaining anymore.

The sound issue the op is having does not sound like this.

You could try reinstalling the game and the sound drivers and updating to the latest drivers.

Also, make sure you updated the bios correctly. You HAVE to use a floppy or the windows installer package. Specific details here for the latest P24 bios just out.
