Is it better to run F@H within Windows or VM? Would there be a big difference in PPD between the two methods? Also how difficult would it be to set up?
Depends on the cpu you are running it on. The only benefit of running in a linux VM is to do big-bigadv (6903 and 6904) that are for running on 8 threads or more.
I find SMP WUs in a Linux VM are less affected by GPU folding as the VM has a higher priority than native Windows folding. The same SMP WU is also a bit faster in a VM than native Windows. I've found this on both an i7 860 and 2600K.
