I'm planning on running a fan controller in my new build, probably a lamptron v5, in an air 540 with an h100i.

Are there any other cables I will need? There will be 5 fans, and the lamptron only has four channels, so I assume I will at least need a splitter. Anything else you can think of?

Also will the lamptron be ok if I should choose to upgrade the stock fans to corsair pwr fans in the future?

Yes, you will need a splitter cable. How many watts per channel is the lamptron controlled rated at? Iirc most of them are rated at at least 20 watts. You should have no issues, I run 9 corsair af/sp fans from a 6 channel akasa fc6 rated at 30w per channel.

Ok thanks.

The other thing I meant to ask was, with the Air 540, if I have 2 fans intake at the front, and the 2 fan rad exhausting at the top, should I have the rear fan as an intake for positive pressure?

Ive no idea sorry as ive never owned an AIO unit, tried one for a few hours years ago but just kept my rear fan as exhaust.

Just make sure that Lamptron v.5 maintains the fan speed after loosing power.

My fan controller seemed great but every time I switched on the PC the controller dials would reset to maximum because they were digital. Got tired of constantly changing every single fan speed every boot and it became even worse when I setup wake on LAN so it's just been ripped out now.

I advise getting the Lamptron V6 over the V5, there have been reported problems with the v5 and that's what swayed me to the V6 , can confirm it can run multiple fans off one channel get some http://www.overclockers.co.uk/showproduct.php?prodid=CB-013-AK I bought 4 of them and hidden away they are perfect

V6 has 20w/chan so its got more than enough juice

got to say I much prefer manual control over digital
