Fan controller

Yes that controller is top notch, two of the fan channels have cables with throughputs so you can plug them into the CPU header on the mobo, that way the mobo thinks a fan is still plugged in but the fan is controlled by the controller instead, if that makes sense :)

For me the CPU fan is the one and only fan that I always leave connected to the motherboard. That way if it starts doing something and I'm not there (or forget) to turn the fan up it's not going to cook itself. I just use the BIOS settings to control the fan speed depending on the temperature.

You can also change the BIOS settings so that there is no alarm or automatic shutdown when a fan isnt connected.

Thanks for the replies guys. Since my CPU is old and I wouldn't mind an excuse for getting a new CPU, I think I'll put the CPU fan through the controller anyway.
