I am buying a mini ITX motherboard with 2 fan headers. I need to be able to control 3, ideally 4.

1. CPU (rad) fans
2. AIO pump
3. Front fan
4. Rear fan

If I buy a fan hub, can I control each fan via PWM through software?

No. You will still have the mobo fan header controlling them. That is one PWM control signal to all the fans but with a PWM splitter you will be using the PSU for power to the fan motors.

Damn OK, I thought so. Best to connect the front and back fans with the CPU fans I think.

Try running the AIO pump at full speed and see if the noise is annoying?

If not, run the CPU fans of one header and the case fans off another.
