You could always mask the area and apply some black touch-up paint. It will never match perfectly as the aluminium is probably anodised, it will look OK from a distance though.
 
Only way to get rid of them is spray the panel, but colour match would be a major problem, if its not to bad use a sharpy pen.
 
Depends how deep/long or if they are in a noticeable area. You can sometimes get away with a black fine permanent marker if not some black spray paint sprayed into the cap and a very fine paintbrush. i find that matte or satin works best as glossy black can reflect the light and be more noticable.
