I'm upgrading my GFX card & RAM over the next week or so and was advised quite reasonably I guess to make sure I'd got the BIOS version. My PC came with it's OC from OcUK and my knowledge of Gaming PC's is turn it on, launch a game, get killed repeatedly.
If I do update my BIOS would that remove the overclock from my PC and is it difficult to set back up?

It's an Asus P7P55D-E LX

You need to go into the bios and write down all the AI Tuner settings as flashing will erase the settings. Once done download the latest bios to a usb stick (fat 32) and use the flashing tool in the bios (Ez-Flash) to update. Do not use any windows based bios flashing software as you could end up with a bricked board.

Will flashing the BIOS make a really big difference to my PC's performance? Noob question like, but I'm nervous about trashing my mobo.

What version are you on? New bios versions can solve compatibility problems especially in ram and gpu's though. The latest for your board is 1702 but there have been several stability and compatibility fixing releases since the board was released. The latest version incorporates all previous fixes so you don't have to go through them one by one. Personally I always keep mine up to date but that's just me.

It'll not likely affect performance its usually just stability and compatability.

Upgrades don't usually wipe the settings for me but it can be good practice to restore defaults and put the configuration back in anyhow.
