Flickery display when moving mouse ?

I am unsure if its the Graphics that is the cause here, but its definitely a display issue, so...

I have 2 PCs next to each other, they are on a KVM along with 2 other setups that are on the other end of the room.

One is a Windows PC, the other is a Linux PC.

Now, the Windows PC is perfect and no issues, however, on the Linux one, the display is not perfect. When its booting up and it displayed a grey scree nwith a small logo in the middle, you can see it flickering ever so slightly.
When the deksotp comes up, it is solid and looks fine, but if you move the mouse, the display flickers ever-so-slightly, but it catches ouyr eyes quite a lot and its bloody irritating.

The flicker is almost as if the frequency is too low perhaps, but I have checked that out, and no, it is not. The display is at 60Hz. The resolution does make a difference, but only a little, so if I have it at 1280x1024 then the flickering is not quite as noticeable as if I was on 1920x1080 for example.

Now, I have tried different graphics cards and they make no difference at all.

I have also tried these cards in other PCs that I have setup and they all work absolutely perfectly fine, and it is as if it is this PC that just wants to be this annoying, and it is a shame because I love the thing.

Just through last nihght and through the night, I have completely stripped this PC down, and rebuilt it entirely and bit by bit, I have checked all the wiring, and any possible flw in the setup, but I cannot for the life of me find out why it is doing this, so anyone have any clues?
