Fractal Design and mobo Power fan header?

This maybe a silly question, my motherboard has a power fan header on it and the fan at the front of the FD R3s connector only fits in this header, is this correct?

I'd have thought it should be wired to Sys Fan 2 but it doesn't fit.
 
Not sure, there are 2 types of fan connectors,
3 pin:

And 4pin:

Only the 3 pin will attach to the mobo and to power a molex(4pin) you will need to plug it into the PSU or use a converter. If you could tell me which connection the one that "dosent fit" uses it would help :)
 
There's also the 4-pin fan header connector for PWM fans:

Most motherboard headers I've seen are 4-pin, but you can fit a 3 pin fan onto a 4-pin motherboard header.
 
I probably didn't explain myself too well here, I've got two sys_fan headers and 1 pwr_fan header (not CPU fan) and I don't know what the difference is, does anyone know? It's a gigabyte GA-Z68A-D3-B3 motherboard.

Currently my rear fan is plugged into SYS_FAN1 and my front fan is plugged into PWR_FAN even though there is a SYS_FAN2 a little further away, It just seems a bit noisy TBH.

SYS_FAN1 may be providing full 12v all the time and not be reducing it based on a reference temperature (can be CPU or other sensors depending on motherboard capabilities)

SYS_FAN2 is a 4 pin PWM fan header that may be 12v or 5v and depends on what your motherboard manual says it is. Whether the fan attached to it can be regulated by the motherboard again depends on it's features.

PWR_FAn will typically always be a 12v with no options to change voltage or fan speed.
