Beta version of WinSCP let's you modify JCR files as well, just like regular files. For anyone unfortunate enough to have to work with these files, that is a massive bonus immediately. I do not like that you can't do certain drag and drop options with WinSCP though... kinda sucks.
Firezilla, SeagulFTP and many others out there though.
As for malware... After having to reinstall windows due to the malware from Coretemp, I've stopped using that program... so I have to say, if it comes packaged with that crap, I ain't ever gonna use it again. (and that was from the official site.. not a third party, absolutely no excuse for it!)
