Gigabyte SATA and ICH8 SATA?

Ive just got the Gigabyte GA-965P-DS3 Mobo from OC, and i got a bit confused by the diagram of where the SATA ports are.

The Gigabyte one is off the PCI-E Bus, and the ICH8 is directly connected to the southbridge. I may be reading too much into this but wouldnt the ICH8 one be faster?

Any reason why I should connect my main (non-raided) hard disk to either one over the other?

You'll not see any performance difference between the two controllers - the bandwidth available to them is far in excess of that provided by an HDD. Personally I'd use the Intel controller, you'll have no problems installing Windows on a drive connected to that without a driver if it's setup as non raid.
