If in doubt and you want to cover your back, ask them first and get it in writing.

As above, they would never know(unless they were to analyse the tim you used) if you are careful and don't mark any screws.

I doubt the rma guys go to the hassle of removing coolers of every single faulty card that comes through the door, a visual inspection is probably the most they get.
 
I sent MSI the same question and the reply I got made no sense but after a few had picked over it, we all came to the conclusion that if I broke something, I would not be able to RMA it.

Like Tommy says, Email them if you are worried :)
