Google drive not syncing folder content

I use Google drive to backup documents and photos on my laptop. I needed to do a fresh windows install due to a failed windows update so reinstalled the application. This creates a new computer in the web portal. I then moved all the content from the old computer to the new one. The application on the laptop started syncing everything down but only manged to do the top level folders. All of them are empty, no files or sub-folders. Everything looks fine in the web portal. I've tried creating a new sub folder called Test and dragged everything in and the sync tool moved all the folders but they remain empty. Not sure what else to do. Any suggestions?
