GPU Malfunctioning?

Good evening folks, this is going to a strange issue so I will attempt to be as clear as possible.
The problem that I am currently facing is that my GPU does not seem to be willing or able to go under load when I try playing a game. It seems to be almost staying at the idle zone.
The strange thing about it though is by using MSI Afterburner overlay I was able to determine that the GPU usage is at 100% despite the fact the GPU will remain at idle temps (27 degrees there about) and fps will be around 20-30 fps.

Prior to this occasion I was having computer problems and sent my GPU back and OCUK gave me a new one out of the box, (same model) though the problem later turned out the be the motherboard so I replaced the motherboard, CPU and RAM about a week or so ago.

The issue is with an identical GPU before hand I was getting maybe 140fps on the same settings in the same areas on the same games I am now getting 20fps.

My system specs are as follows:
CPU: Intel i7-6850K (about 10 days old)
Motherboard: Gigabyte x99-ultra gaming (about 10 days old)
RAM: Corsair Vengeance DDR4 2666MHz 64GB (about 10 days old)
GPU: Gigabyte GeForce GTX 1080 Xtreme WaterForce (about two weeks old)
PSU: Super Flower 1000W 80+ Gold Rated PSU (about two and a half years old)
OS: Win 7 ULT. (on a Samsung evo 840 SSD)

What I have tried:

1). Nvidia CP has been set for maximum performance.
2). Tried enabling and disabling vsync
3). I made sure that the GPU was in the correct slot in the MB (X16 top slot)
4). Tried unplugging and plugging in the two 8pin in and out the GPU.
5). Tried changing the display drivers
6). Even tried unplugging my CD drive because of some random comment I found on a two year old reddit thread, believe it or not it didn't work.
7). I tried adjusting the clock of the card in MSI Afterburner, but even when I increased the power it did nothing at all, which was very strange, almost like the newly assigned power wasn't being directed to the GPU
8). I even tried changing my resolutions between 2k and 1080p which didn't make any difference.
9). Ran a comparability test between my components to look for potential bottle necking, none was found.

My buddy and I spent ages googling the problem but frankly I was not able to come across anything really relevant, google is great is great for general things but anything specific then forget about it. But frankly I am at a loss at what the issue could be, my buddy thinks it could be the PSU but I don't have another one hanging about to test it and this seems to be the only problem the computer is having and if the PSU was on its way out I would have expected more, but for the moment at least I have an expensive gaming machine that I cant play any games on, even the new skyrim I can only get 20 fps in on medium settings.
