GPU not being detected by mobo

Hi I recently built my own computer but my GPU is not being detected. When I go into the motherboard settings it says the PCI-E slot is empty. It was working fine before but after I installed the drivers from the AMD website there is no display.

EDIT: After some googling people are telling others to disable their onboard graphics, however I am reluctant to do this because if I do and my GPU doesn't work I'll have no display, right?

I do remember putting the GPU in the 2nd PCI-E slot and it did work for a bit, but now it has the same problem.
