GPU PCB too close to CPU cooler

2 questions.

I got MSI H77MA-G43 board, HR-02 Macho CPU cooler and currently i3 2100.

I used to run Nvidia GT610 passive card in that rig, as before 2100 there was no iGPU.

the problem was that the Macho heatsink was in contact with GPU PCB. is that a thing to worry about? I ran it for few weeks that way and nothing happened.

I got Xeon without iGPU on the way, so would be forced to use Nvidia card again. would you say I'd be ok if PCB and Heatsink are in contact?

would I be better off putting the GPU into the lower PCI-E slot then?
