Yesterday I did install my new pc. I had to use my 1080 GPU in the 2nd PCI slot as the SATA connectors on the motherboard were a bit too high for the GPU to really be able to click into place.
How much performance would I be losing on having the GPU like this?

Assuming we are talking about the mainstream unlocked platforms, so z490, x570/470 etc, the second pcie slot is usually wired to x8 bandwidth. In such a case the impact is pretty tiny, even imperceptible for most the part with a gtx1080. gamers Nexus did a comparison with a gtx 1080: https://www.gamersnexus.net/guides/2488-pci-e-3-x8-vs-x16-performance-impact-on-gpus

Yeah. I got a MSI Tomahawk X570 and a MSI 1080 GPU. I've played some COD Multiplayer and haven't noticed any issues.

Some games absolutely tank on PCIe 3.0 x8 like Horizon Zero Dawn though most are absolutely fine.
