This might be a silly question! Do I need to change anything in the bios or anywhere to tell my mb it has a GPU plugged in rather than use the onboard graphics?

The reason for this is that I've tried both my own old 6800GT and the next door neighbours 8800GTX and both slow down my PC or in case of the 8800GTX it failed to get past the Starting Windows screen. Gone back to onboard graphics and everything is well again. I'm waiting to see what new cards appear before hopefully buying something new.

I have the latest NVIDIA drivers installed, so can't see it's that. I put same message in Motherboards section too as I wasn't sure if GPU or MB issue. Will try what they suggest tomorrow as I don't have the time to mess about anymore tonight.

Onboard vga normally switches on or off depending if u have a card physically plugged in or not. You can however manually disable it in the bios. I would try that.

I checked the bios setting and it was already set to PCI Express so I didn't put the card back in and try it. My only other thought is the PSU, maybe the PCI connector isn't putting out any power, its an Enermax EG701AX-VE. Anyone got any other ideas? What happens or might happen if the GPU was installed without the power connector plugged in for instance?

Yes and yes. My mate who helped assemble the new build tried with the 6800GT in more than 1 slot. I tried the 8800GTX in the top slot as that's what the manual says should be used for just a single card. 100% power connector was plugged in each time. Think I'll need to check power coming out the PCI connector from the PSU.
