GTX 1080 Flicker

Just got a couple of Asus GTX 1080 Strix Aura 8G GPU. Set up in SLi and mostly working fine.

However when I try to use the Nvidia 3D Vision setting then I have problems. It works initially but after a short time when playing a movie it begins to flicker and won't stop until the 3D Vision setting is tuned off in Nvidia software. I have tried re-installing the Nvidia software, the 3D Player and adjusting power settings to GPU but no luck so far.

Is anyone else having this issue? Any ideas on possible fixes?

My set up:

i7 6700K
Asus Maximus VIII Extreme/Assembly
Corsair AX1500i PSU
32GB Corsair Vengeance DDR4
2 x Asus GTX 1080 Strix Aura 8G in SLi
Asus PG278Q Display in 3D Mode
Windows 10
Stereoscopic 3D Player
Nvidia 368.81 GeForce Drivers
 
I seem to have resolved it now.

Did a complete clean re-install of windows and got a better quality Displayport cable as well. Its working perfectly now. 3D working as it should and no flicker.

I think that the problem might be the Asus GPU Tweak II software clashing with the Asus Ai Suite 3 motherboard software. I didn't install the Ai Suite this time and just installed GPU Tweak II and it seems to be OK.

I know Asus are aware of a problem between these bits of software and are working on it but I am not sure it would be worth installing Ai Suite 3 even if they say they fixed it. Once its installed it seem to be next to impossible to clean out properly.
 
I noticed something similar although probably caused by something else. When watching a 3D Bluray (using PowerDVD 16), changing the volume causes the display to flicker for a moment. This seems to be caused by the Windows volume overlay which appears in the top left of the screen, and the flicker occurs again when the volume overlay disappears.

At first I thought it was a driver issue or a problem with my new monitor, but seems to be an issue with some videos playing in full screen. I've seen something similar when changing the volume in Netflix, and also Netfix gets realler stuttery (is that a word?) in full screen at high refresh rates.
