Reformatted my HTPC yesterday as it has been running slow with codec conflicts etc.
Reinstalled Vista no problem, but it would only boot with the disc left in the machine. Taking it out would advise me that the BOOTMGR was missing.
Being a noob to this error, I assumed that one/some of the setup files had not copied across properly so reinstalled. Same issue.
Did the classic Google search which advised doing a startup repair, rebuilding the BOOTMGR through command prompt. Still no joy.

In the end I unplugged all my HD's apart from my destination disc for Windows.
Curred, reinstalled and every thing is fine. For some reason, my SATA Windows drive had changed to Disc 2 as opposed to 0 on the raid setup.
So anyone who encounters this, I would recommend unplugging all but your desired Windows installation drive should you have the same issue
