H100 & Fan Controlling

I have recently upgraded the fans on my H100 and in my case and I am wondering if it's better to plug the two rad fans into the H100 controller or buy a fan controller and plug all my fans into that. Or just leave the case fans plugged into the molex connectors?

Depends on what you want to do, plugging them into a fan controller will let you control the noise to what you want in terms of temperature/noise, I'd always go the fan controller route personally.

I'm not so bothered about noise tbh.. If I was to connect some of the case fans to the System fan headers on the Mobo and some of them to molex would they just run at full speed all the time?
 
The h1000 comes with a built in fan speed regulator on the button.
So you can plug them into the unit its self and select fan speeds from there.
If you put them in your mobo molex, they will run at full speed all the time depending on if your mobo supports the whole automated fan control thing.

I think i'll probably just connect the fans up to molex connectors so they run full speed all the time and connect the two rad fans to the h100. I just wanted to make sure that if i connect my fnas directly to molex they wouldnt run at like half speed or something daft like that.
