Handbrake refusing to encode

I've been using Handbrake for about a year now without any problems. Recently when I've tried to encode videos the black encoding window pops up for a few seconds and then disappears without even trying to encode the video. It does this with everything I've thrown at it (.flv, .mp4, .avi, divx...). I've tried uninstalling, redownloading and reinstalling but that's made no difference. I'm trying to encode to the iPhone/iPod Touch preset (.m4v), I'm using 0.9.4, XP sp3.

Has anyone else had this problem?

I worked out what was going wrong. It was trying to save the new file in a folder that no longer existed :o

Which version of Handbrake are you using? 0.9.4 or one of their new experimental builds? If it's the latter then I've heard they can be pretty unstable.
