Ah, my epic reputation for posting nooby question know no bounds 
I took my cpu out in order to reapply thermal paste. I put it back in, then turned on pc. Just before booting into windows it said 'New CPU detected'
Then there were two options:
f1 to configure new cpu
f2 to load defaults
I thought 'Hell, it's not actually a new cpu!' and just pressed f2 to load defaults. Booted into windows no problem at all. But realised that loading defaults meant that my overclock had been reset. So I turned the pc off, booted back into the bios and applied my overclock settings.
Now when I turn the thing on, it will initialise the marvel controller, then say 'no hard disk detected'. However, marvel controller is for 6gb/s Hard Drives, and I only have a 3gb/s hard drive. So I disable it in bios and then all that comes up is 'insert bootable media'
Hmmm, both hard drives (intell ssd, and samsung 1tb) show up in the bios, I have set boot priority to boot ssd first.
One thing that might be a problem: in the windows registry I changed it so that I could boot my hd in ahci mode instead of ide. However, I don't think that this caused it, as I've now tried booting with both settings to no avail. I definitely haven't physically touched the pc to dislodged the hd or anything.
My ssd is the one that has windows on it.
