What slot you running in?
The upper pcie or lower?
The lower can run at 1x and the top remain empty at 16x... its rare such happens but if your running the incorrect pci-e slot then it could well be a possibility.

theres only one pcie x16 slot on this motherboard the rest wont physicaly fit a x16 card in beacuse there only x1..
its ok i fixed it myself anyway, it was something to do with the io level up.
it was disabled, so i enabled it, windows found a pcie controller plus sata 6.0 and usb 3.0 contoller, then graphics was running at x8 mode, disabled it again and got full x16.
obviously a bug with the bios..
