Higher frame latency

Computer spec: 2500k @4.3ghz
amd r290x
8gbs ram
asrock z77 extreme 4 mobo
600w psu OCZ steath
v3d45 viewsonic 120hz monitor

my problem is i was runing skyrim at 120hz 120fps 8ms but because of the bug with the physic above 60 fps i put my monitor at 60hz 16ms+ but when i do this my frame latency has now higher and i notice feels less responsive is this normal?
so far this effects skyrim and star citizen.

more latency will be different, how much you notice it is obviously subjective.

are you running many mods? i do notice that with more mods it gets harder to keep screen tearing and latency in check on that game, but then i tend to run over 100 mods on a regular basis so i guess i'm maybe not the best benchmark for this.
 
with skyrim i only have official hd texture pack, but so far i figured out the extra latency could be v sync but i need to keep my fps below 60 but if i use msi fps limit i still get higher latency.
