Think I may have had my SSD and HDD connected to sata 3 ports instead of the sata6 since building the pc over a year ago.

have a Asus V gene and I thought the black sata ports were sata 6 but I was looking online and it seems I was wrong and infact the red ports are sata 6 and the black are sata3

Have I done goofed for a long time by using the 2 black ports which are apparently sata 3 instead of the red ports which are supposedly sata 6?

It does seem that way! :p

The SSD will benefit but the mechanical drive would not show any difference.
 
Yeah..you got it wrong..the HDD doesn't matter as even ones which say they are sataIII can't even saturate a sataII port..but the ssd would get a benefit if it's sataIII
 
It'll still be pretty fast on a SATA 2 port, but you'll get the full potential from an SSD on a SATA 3 port, so may shave a couple of seconds off :D
