I've just completed my Sandybridge 3.30Ghz build using the stock cooler and thermal paste, it's running at it's stock speed and at windows desktop Core Temp say's the cpu core temperatures are 44 deg C which seems on the high side to me. Should I get a better heatsink and cooler plus arctic siver thermal paste?.

It's a stock cooler, expect those temps. While stock coolers aren't bad at what they do, i'd go buy an aftermarket cooler especially if you're gonna OC.
AC Freezer 7 Pro Rev 2 and some AC Silver MX2 TIP. Sorted.

Run Intel Burn Test and CoreTemp, if under full load it goes over 75 then i'd deffo buy an aftermarket cooler.

44C seems a little high, but like RJC asks, what are your full load temps. Core temp shows my 2500k, at stock speed, 35C. Using Akasa Venom cooler. Full load, if I recall correctly, is a sniff under 60C.

This shows the temps just after starting prime95, the case is an Antec Elite fitted with 2 140mm rear mounted fans. The ambient room temp is about 22C and there is nothing blocking the cases side air vent or rear vents.

errr I think that is a bit on the high side, probably try and reinstall stock cooler for now? then purchase aftermarket cooler

Core temp is unable to read correct CPU Vcore. Can you run cpu-z and see what the voltage is?

Reason I ask is that my stock speed 2500k is showing 1.18v whilst running prime95. At the same time, core temp (which is known to be inaccurate) reads vcore as 1.24v.

Your core temp voltage is showing 1.35v. Ok we know core temp is wrong but I'm just wondering what cpu-z declares the voltage as whilst running prime.

Have you set the voltage manually or is it on auto?

And out of interest, I have been running prime for the last 10 minutes. Highest temp recorded in core temp is 54C.

cpu-z shows the core voltage as 1.256 while running prime 95, as far as I'm aware the voltage is set on auto in the bios.

I've reset the voltage in the bios to 1.18 that's brought the temp down to around 85C, I'm going to reseat the heatsink and use arctic silver after cleaning off the stock thermal paste.
