I think the mileage goes with the vin number not the engine number so the answer is you can set your clock to whatever you like, but your last MOT will be proof of the cars mileage.
 
And these computerised MOT tickets make it harder to clock the cars too.

It would help if the garage owners actually recorded the correct mileage - The Transit van we use at work has done over 150.000 miles, yet the new computerised MOT states 15.000 :(

No, as stated above the mileage stays with the car not the engine.
