Connect your iPad, select it under 'devices' in the sidebar in iTunes. Click on the Apps button at the top in the panel on the right. Towards the bottom of the screen you'll see a section called File Sharing. Click on iBooks and then drag/drop your pdf onto it or click the 'add' button right at the bottom.
