Yeah, it's quite likely the new iTunes will do things slightly differently.. it may even verify the bootloader etc before flashing which would obviously be an issue.
I'm not sure i'll upgrade until I'm sure the apps I use regularly are working, either through app store or modified versions on installer.app.
