I'm trying to partition my external back-up drive so I can store Windows data on one partition, and Mac stuff on the other.

I'm currently starting my formating the whole drive as "MS-DOS" file system under Mac OSX. Is this a good starting point?

All you need to is go to mac os x and open disk utility, when the drive is safe to wipe choose partition select the sizes you need and partition it then go to each partition on the left and format to the desired format.

Yeah trying that at the moment, but I can't seem to start from scratch :(
Disk utility is just permanently stuck on "Preparing to erase.." :(

EDIT - It just changed to "Mounting drive" just as I typed that :)

Actually I've just created one huge 400Gb FAT32 drive instead. That seems to be the best option as both PC and Mac can read and write to that :)

As long as you don't have any files larger than 4Gb you will be fine yes :)
