Is there any advantages/disadvantages of running combofix/malwarebytes/spybot s+d in safe mode?

The reason I ask is that when anyone gets a virus/malware and running a defragger etc they are normally asked to restart in safe mode and then run the program if the problem persist's. But what's the difference between running it in safe mode (apart from only loading the bare essential's) and running it in windows, and can/should they be ran is safe mode even on a routine basis?
 
Well, safe mode will cut the crap out and in some cases this means stopping malware from loading which makes the scanners job easier. Problem is this won't always be the case and safe mode doesn't really mean anything from a "known good" perspective. It doesn't really hurt though.

I much prefer not loading the OS at all and booting from a disc.
