I just re-watched T3, and have a question: why was John Connor assassinated? I apologise if I've missed something obvious.....

Yes.... so why was he assassinated by the humans?
EDIT - unless he wasn't, and was reprogrammed after assassinating him....

Sorry, what is confusing?
The T850 kills John Conner. To try and alter the past the same T850, post assassination, is re-programmed to be his defender and sent into the past to protect him from assassination.
The final bit is saying that we've only been told by the T850 that that is what happened. John might not actually have been assassinated. It may have been what the resistance of the future felt was the best thing to say to John to get him to pay any attention to the T850.
What I never get about the terminator films is why, each time they managed to get enough power to send someone back in time they didn't send them to the same time as the first terminator, giving him a better chance at kiling Sarah.
Also the whole rhys being John's dad doesn't make sense, if John Connor exists it is because rhys was sent back in time, so in the timeline where the terminator was sent back to kill Sarah Skynet would have to already know that their original terminator failed it's mission, not to mention the subsequent missions.
God the Paradoxes raised in T3 make things even worse, if as the terminator says "Judgement day is inevitable, you only posponed it" then surely it follows that it was impossible to kill John as he was inevitabley(sp?) part of it.

FYI the Judgment Day is inevitable thing was just a lame way of justifying the existence of T3. It's lazy and complete BS. I remember seeing the film and thinking along the lines of "wtf that doesn't explain anything". Entire film is best ignored.
What does John Conner have to do with Judgement Day
He's the leader of the resistance, absolutely sweet nothing to do with the production or coming about of Judgement Day.
The actions of the second film postponed Skynet's existence meaning it came about in a different way, produced by different people, thats all.
The Director is merely saying that the day when we create Machine Intelligence is inevitable. There are so many groups of people working on it that it will happen one day, one way or another; and you can bet your bottom dollar that the military will use it when it arrives. Unless they're smart about it something like Skynet and Judgement day could conceivably happen. Stop one group of people, like they did in T2 and you merely delay the inevitable, assuming you took out the team that was the closest to success.
tbh, the more I think about T3, the more I realise other than an OK action flick it's a pretty diabolical link in the chain.
But again, it's not worth talking about the paradoxes, because none of them make sense, at best they're good stories, but the time-travel aspect differs greatly from film to film, T1 seems to prefer the static one timeline convention of time travel, wheras T2 seems to imagine a more branching universe, T3 seems to place itself somewhere between the two.
T1, as I've said assumes that the events in the film already happened from a future point of view, skynet may not have known that it's mission to kill Sarah Connor was a faliure as there was no evidence left after the nuking. But still for rhys to have been sent back in the frist place and to be john's son shows that the events of the film were the past that happened before the future.
However in T2, the events of the film could not have been in the same timeline as the one from which the terminator was sent, otherwise the terminator would have all the information of what happened RE the skynet development, in a way, this was a good sequel, it changed your viewpoint on timetravel. However it ignores the fact that really, the temporal events of T1 and T2 cannot really happen within the same universe.
T3 is honestly completely random in this regard. The terminator from this future seems to think that certain things cannot really change, but other things can, more of a practical T1 and a theoretical T2. If that makes sense.
Terminators were sent back in time to stop John Connor from existing, parts of that terminator were used to produce the artificial intelligence and robotics that led to skynet etc...

That led to a Skynet. As I said, AI is inevitable (if its possible to be produced)
All John and his mother succeeded in doing was taking out the specific form of AI that was produced by using the parts from the original T-850 in the first film.

if you actually think about it, its really complicated and messes with your head
