I have a tendancy to push the thumbstick slightly to the right when I push it forward, but other than that I don't have any problems getting him to jump.

yeah im trying to do this - or i just spin the camera and run forwards by using 'down' that tends to make him run.

It must be my nunchuck - because using 'up' to run just doesnt work that well!

Maybe your analogue stick is slightly funny? Have you tried unplugging and replugging it in, without touching the stick? As it may have simply been off-centre when you turned it on, and that knocks all the alignments out of balance.

Yeah, if the stick is being pressed in any direction when the controller is switched on, that point will be registered as being the centre, so it will all go a bit crazy. It was an issue with the gamecube controllers too.

If the analogue stick is right at the top (ie can't push it any further) then Link should be running. Before you jump in temples or anywhere you can easily miss, always tap Z first, so the camera is centred behind you. That should make sure you're not accidentally pointing in the wrong direction.
