Just a quick question 'bot sorting folders

Just quickly, I'm a bit fussy over where my files are When I say abit, I mean REALLY fussy over where my files go.

This Is starting to annoy me. When ever I open my Documents I am face with random folders to do with games installed. Can I make a new folder and move them all into there? I tried this with Skyrim's folders but when ever I played it would duplicate the folder

How would I get around this?
