I have two computers hooked up to the router. The wireless AP connects to the router via a 100mbps link and this computer connects to the wireless AP. The second PC is directly connected to the router at 100mbps. When I transfer files between this and the one directly connected to the router I can only get max 2MB/Sec rate is this normal?? (Remember all the files are passing through a 54mbps wireless AP)

Also I just tried transferring a 4GB ISO via ethernet connected at 100Mbps with both pc's directly connected to the router and the transfer rate is around 6.54MB/Sec is this also normal?

Assuming home networking kit, probably about right. The wireless speed sounds par for the course, the wired speed a little slwo but it depends on your NICs and the speed of the hard drives in your machines. Test with iperf for true figures...

2MB so 16mbps. I would usually get maybe 24mbps on a good day so 16 is not too far off. Greatly depends on the quality of the wifi gear.
