Laptop Overheating

I've noticed that my laptop likes to change fan speeds really quickly, up and down, so I checked out temperatures on SpeedFan. After a few hours of use the best temperatures idle I could get was (from what I remember) GPU: 73, CPU 1 & 2: 51. That is with the window open having a breeze directly behind the laptop when elevating it from the desk. On startup the temps are running between GPU: 68 CPU: 47-48 and I have noticed green ticks on the CPU value at that but flames on the GPU.

Last time I sent my laptop to Asus for a similar overheating problem and all they did was change the HDD. I have upgraded the HDD and installed Windows 7 since then, and have noticed that the area where it is stored is the only part that is getting pretty hot to touch compared with the rest of the laptop. The fan speed change is really annoying and it can get quite loud if I'm thinking of taking it on the train or something.

Could a faulty HDD cause high component tempertures and could it be solved by switching to a spare HDD?

I am sure you have checked this but as it is not mentioned I will ask.

Is the LT completely clean?

When my LT overheats it is usually a build up of dust.
 
Check for dust/fluff on the heatsink fins and if possible remove it and renew thermal paste unless its one of the metal themal pads that some have.

Hard drive shouldnt effect cpu/gpu temps.
 
Cleaned out quite a lot of dust from the main fan. Pulled out quite a large piece covering a large section inside. Seems ok so far, touch wood. Been running for about an hour, mostly on idle, and the CPU temps are much better. GPU is still a tad hot by the temp readings. I did only fully clean the one fan I can get to by taking off the main back panel. At least there isn't a lot of fan up and down fan noise now.
 
Good to hear.

My advice would be to stripe the laptop down fully.

I clean my Dell laptop at least once a year otherwise it gets completely clogged with dust and overheats
 
My sister has this issue and bought a laptop cooling mat from logitech which made little difference, the laptop has already had a clean down by sony but doesnt the warranty cover if they have a melt down or burn out
