Mac App Store in a Dual Boot

I have both Snow Leopard and Lion running together in a dual boot.

I went to install some of my apps from the store in Lion only for it state they are already installed.

Is there anyway to make it install them? It seems to be confusing itself with Snow Leopard.

This possibly may be a problem with duel boot systems. From my knowledge I don't know a way around this except installing SL/L to an external device separate and boot into one or the other. This is a strange issue going on.

Are they fresh installs?

Both are fresh installs.

EDIT: Just copied Twitter.app to the Applications folder in Lion and it works fine.

Ah that may be why if it's picking up that theres two /application folders? I prefer trillian twitter app built in than the official twitter app.
