Macbook startup issue?

Guys, I just had OSX startup in a weird way, that I haven't seen on my new macbook.

Basically as the desktop appeared, it was grayed out to some extent and at the bottom where the dock normally is, there was a small progress bar that gradually filled up. It then vanished, the dock appeared and apps were quite slow to startup for a few mins and now everything is fine.

Anyone know what that was? I'm still new to this OS...
 
Ah yeah most likely it did given I ran the battery down to 3% last night. Forgot about that! Why was the OS so slow for a couple of mins anyway? I still don't get that.
