Start with a few tutorials. They don't take long but help a lot to get your head around the software.
Just by using InDesign or Quark you aren't automatically going to be able to put together a better magazine than if you used word. They are complicated applications and you need a good level of design nous to put something together that looks good. There aren't just magazine wizards you can follow which will whack everything together for you.
In my opinion you should be sticking with word or publisher as you'll be used to the UI and will have a better chance of putting something together. For the magazine cover just use a magazine that you currently read and use the design from that for your inspiration.
Unless you have the time and patience to get your head around how InDesign etc. works.
