Ran a scan earlier and malwarebytes picked up 'trojan.fakems' in 'x86_microsoft-windows-bits-bitsadmin_31bf3856ad364e35_6.1.7600.16385_none_4ce7e7256dbfa16f' I removed it, but then though I would google a bit more about it, should have done this first really I know but...
Looks like it was a false postive, so restored the file, or so I thought. I went to the folder were it was supposed to be and it was empty, so took ownership of the folder and copied a previous version back into the folder.
Updated malwarebytes again, ran another scan and it came back clean.
Question is, copying the file back into the folder is okay to do I presume, everything seems fine.
